The anime's story follows a girl named Coco, who lives in a remote area with her mother. Coco is deeply interested in magic she's wanted to be a witch since childhood. However, in the world of Witch Hat Atelier, not everyone can perform magic only witches possess this ability.

One day, Coco meets a man named Qifrey, who is actually a witch. Coco observes Qifrey performing magic and realizes that magic is actually Drawing by making special marks. As it turns out, Coco also has a spell book and a magical pen. She secretly attempts to make a magical mark, and the spell activates; however, the spell she casts is forbidden.
As a result, Coco's entire house including her mother's turns to stone. Qifrey manages to save Coco, and later tells her that anyone can use magic, but a group of witches erased everyone's memories to prevent its misuse, as people had previously started using magic for wrong purposes.
Now, Qifrey wants to erase Coco's memories as well, as she has discovered the true nature of magic. However, Coco begs Qifrey not to erase her memories, explaining that she wants to use magic to heal her mother. After Coco's persistent requests, Qifrey finally relents and accepts her as his apprentice.
